The pope, being the pope, clearly means exactly what Paul meant in the New Testament - the part of your "soul" that tells you what's right and what's wrong because god put it there, so when you do something wrong you're disobeying that conscience.
Of course, the pope is wrong on that because the Bible is too, but oh well. Still have to give the guy some props for being a lot less fundie than his predecessors. Progress comes in baby steps.

A majority of them have heard all of their lives, from the cradle upward, that anything that feels good, right or even just natural is evil. They have been taught that man's most basic nature is that of an unspeakably evil creature, so by extension any natural impulse or feeling is evil--there are quotes on this site condemning babies for being evil because they cry for attention, for shits sake. Any sentimentality or emotion that isn't contained in their religious framework is considered unspeakably foul, and they're advised to ignore them in favor of doing whatever feels hurtful or diminishing to the soul--it's like a perversion of the old saw about the truth hurting,in which they decide that anything painful, miserable, harmful and harsh must be true because it hurts so much.
They believe that the Antichrist will be a man of peace, so peace is evil and conflict is good, and therefore anyone attempting to bring peace is suspect They believe that a man sent by their own God to bring peace and salvation, even according to their own doctrine, will come as a slayer of men. They have been taught to fear and hate anything that feels good, fear and hate their own bodies and their own humanity, and to idolize and worship pain, fear and privation as holy sacraments that bring them closer to salvation. They have been literally taught that good is evil, and evil, good.
Not surprising that their conscience atrophies from disuse.
